Windshield Install - screwheads

I am working my way to a windshield install and plan to have someone come and do that. However, in preparation for that event I have encountered an issue with several screwheads protruding from the chrome side and top pieces. I first tried using a drill bit to try to countersink the screws but that hasn't really worked. I ended up using some mortite rope caulk as seen in the photos to try to build up a little around the screwheads. I am trying to avoid having the screwheads "show" under the windshield seal after it is installed.  Am I overthinking this?

The screws are 2,9 x 9 which should be the correct size.
