Door/window alignment process

I've never been content with the alignment of these items on my car.  Had the doors off recently and I'm looking for some help with the steps used to fine tune the door gaps.  There are hinge bolts on both the door and jamb which are used for this purpose.  Can anyone advise the steps required to get these gaps just right?
