I put one of the seals in the wrong way is this important?should I open it up again and rebleed my system?

Erik,
Now I think you really know the answer. Not what you wnat to hear, but the answer is yes. The seals are cupped for a very good reason.

The cup usually faces towards the high pressure side. It doesn't mater if you're compressing the fluid or the high pressure fluid is acting against the seals - they face the same way.
The pressure forces the seal out so it contains all the fluid without leaking.

for the slave cylinder I put the 2 cups facing the fluid not one facing the fluid and the other facing the clutch arm . can I leave it this way?
